ABBA is a set of software component which allows to register images of thin serial biological tissue sections, cut in any orientation (coronal, sagittal or horizontal) to atlases, usually brain atlases. It has been developed by the BioImaging & Optics Platform at EPFL. We contributed to its conceptualization and optimization. BraiAn is a collection of two toolkits for whole-brain quantitative analysis of histological data from large datasets. We designed it for the analysis of whole-brain data derived from serial 2D sections previously aligned to a 3D reference atlas (for example using ABBA). The idea is to simplify signal quantification, data analysis and data visualisation of large datasets typically obtained in whole-brain imaging experiments.
